The nearest I've come is to use org-mode[1] in emacs. It has the tagging
you mention, document attachment, etc. It makes a good note-taking
platform, including support for outlines, tables, graphs, in-line
images, in-line code, ...

Persisting copies of web-pages is not something that I've tried, though
it feels useful and would presumable be done through the attachment
mechanism.
