OK, I worked that out by writing CGI wrapper scripts that do something
like

exec "$HTDIG" -c "$CONF_DIR"/"$HOST".conf "$@"

It seems to work like a charm; you only need to install ht://dig once,
and you can have a number of separate configuration files which define
different things it will index.
